I'm setting up a consulting business located in thailand, getting business throughout SEA/China/Japan. what would be the best way to set up getting payments? through a website, or deposit to a Thai bank account? What way would incur the least tax liability (ie none) ?

That depends entirely on the kind of consulting, the kind of business you do, and the kind of clients, and how they pay.
What way would incur the least tax liability (ie none) ?
Certainly not if you accept and conduct payments directly into a Thai bank account
