Is it cheaper to book online or use a travel agency in Bangkok for tickets to Phuket RT? I saw online 5530 baht for Thai Airways site. Ten flights daily back and forth. Can I do better once there in Bangkok.

Can be less then 1000 baht each way and you can book before you even get to Thailand. Did a search for flights one month from now and some were as low as 499 baht each way.
I would say that is a lot better price IMHO.

I fully agree with Bimmher, use air asia, which is an airline not a travel agency. They are the absolute cheapest way to fly to Phuket. My round trip ticket was about 1400 baht!
The earlier you book the cheaper it is, so book early.
Nok Air http://www.nokair.co.th/ is another low cost airline to Phuket but is usaully a little bit higher priced.
Both allow you to print up your itinerary and present it with your passport at check in. Air Asia doesn't use travel agents, so to answer your question, online is cheaper.

Book on line with air asia, its a lot cheaper than Thai.
I got a flight mid June return to Bangkok for 1709.86 bht.

Might want to take an early flight rather then a late one. I have read to keep costs down they have a very short turn around from landing to take off and can start to get behind sometimes on the evening flights.
