So is it best to book ahead via the web/fax/phone? or do you in general get better deals at the desk on the day (depening on availability of course)

I arrive next friday landing around midnight, so I'ma bit weary of having to walk around looking for a room that time of night, I'd rather hit the last few hours of action for the night!

Do both. Book a room remotely for a night or two and hit the pavement looking for a better deal. If you find one, change hotels. If not, extend at the one you booked. You'll only lose an hour or two for the lookaround and it saves your first night in town.

Don't worry too much about availability. Most hotels are really hurting for occupancy right now.

Take some time to check different HTLs in this section and make a small list from which ones will do.
Number them in preferred order.

When You land and get through the customs , shoo away all "You have hotel / limo / Taxi , sir ?"-types and walk through the hall TO OPPOSITE WALL OF THE GATE steering slightly left.

You'll see the sign "Hotel reservations" on the wall , actually two of them.
Ask them about the hotel , You have chosen to No  1, price / availability.

You make the deal , they make the reservation for You.
Pay and walk out of the next door , then look left , You'll see a taxi booth.
Take taxi from there , it costs the meter + 50 baht for driver.
Say to the driver :"Take highway , I pay" and give him money he asks for the tolls.

Fastest method to get to the hotel.

I would say 20-30 % better.
Some booking agencys you must pay by CC and some you can pay directly to the hotel.
I used siam-online.net this time and offered them a price below(100 baht) their internetprice wich they also accepted.

Can not recommend the booking of hotels at the reservation desk at the airport. In general they are charging you a higher rate than you are able to get when you deal directly with the hotel. I always make reservations in BKK per phone or e-mail. Never been hassled with requests for CC details. If asked, just ignored and reservation was always valid.
Down under, if you arrive late, make a reservation at the Majestic. Easy to reach and close to the action. If you like to look for another hotel the next days, you have plenty options close by. Majestic is a great place to stay... I normally stay at the Royal President (Suk. Soi 15), but have to admitt that they are sarting to price themselves out of the market. Have still been able to make good deals here but have been warned that I will have to sart paying the new rates soon.

Manuel.

Depending upon when you arrive at BKK, there is an information desk just prior to your departing the terminal.  They can assist you in obtaining a hotel room.  As always, they probably have some kickback from a particular hotel regarding a referral.  I have called from this kiosk to a hotel, and arranged for a room.  Don't forget to ask for their discount price, and you can also tell them that you have stayed there previously, and want the returning guest rate as well.  Whatever works.  I have found that different members have different tastes when it comes to hotels, and "star" ratings.  Best to look at the BKKtonite Links.

My experience is that on-line booking has always got a better deal.

For example, last month I had booked my first two nights at Manhattan hotel. I always do this 'cos I don't want the hassle of having to sort something out after the long haul.
I had booked on line at 1010 baht ( it is now 970 baht) for double.  I wanted to extend to another two nights. I was quoted at the desk 1600 baht and they wouldn't negotiate.
So I asked the desk to call the travel agent. They did this and agreed to the orriginal figure of 1010 baht but I had to pay the agent, not the hotel. Figure that!

Because you are landing so late, I suggest you book online through one of the hotel reservation sites.  They seem to have better prices than the hotels themselves.  You have to prepay most of the time so maybe just book 2 or 3 nights at most.  If you are staying longer and like it there, you can extend the reservation through the online hotel reservation site you used.  If you extend with the hotel, they will probably charge you the published rate instead of what you can get online.

I recommend this route so you don't have to worry about hotel when landing so late.  Since many places close at 2am, the late arrival flights aren't so nice when there were no real closing times prior.
